The organ at St. Jacobi in Hamburg, originally built by Jacob Iversand and Harmen Stüven between 1512 and 1516, was significantly reconstructed by Arp Schnitger between 1689 and 1693. Schnitger incorporated valuable old pipe material from the previous instrument, including registers from the Scherer family and Gottfried Fritzsche. Throughout the 18th and 19th centuries, the organ underwent minor modifications and re-dispositions, narrowly avoiding a complete pneumatisation.

In 1890, Marcussen added a pneumatic auxiliary chest to the Brustwerk. During World War I, all the tin front pipes were given to the military administration, replaced by Kemper in Lübeck from 1928 to 1930. The pipework, wind chests, and other small parts were stored under the church tower during World War II, preserving them from destruction when the organ case, mechanics, and console were burned in a 1944 air raid. Post-war reconstruction attempts were often substandard, leading to increasing deficiencies in the organ. In 1983, Jürgen Ahrend was commissioned to restore the organ to its original 1693 state, a project completed between 1989 and 1993.
