The organ in Flintbek was built in 1845 by the then young organ building company Marcussen & Søn from Aabenraa, Denmark. Over the years it has been rebuilt several times. First in 1913, then in 1963. In 1963, Marcussen & Søn confirmed in writing that the organ had been built by them in 1845. The organ was last rebuilt in 1972 by the Tolle and Neuthor company from Preetz. It has 24 registers on two manuals and pedal. The game and register action is done electronically. The registers of the manuals and the pedal can be combined with each other. The wind turbine is electric. What is unusual is that the console was moved to the side during the renovation in 1963 for reasons of space, so that the organist, who sits with his back to the church wall, has good eye contact with the chancel at all times.
